Anyone able to build Joe's mol-0.9.71_pre6 on ubuntu?

I don't use ubuntu, but I don't think so.

I don't know how to solve your problem.
It seems to me that you must build mol as root:

$ cd  ~/mol-0.9.71_pre6
$ sudo rm -rf obj-ppc
$ sudo ./autogen.sh
$ sudo  make
---------------------------

Try
$ sudo apt-get install linux-source-2.6.12
(you will find it in /usr/src)
