Dual-boot Clock problems

The machine: White iBook dual USB
The problem: it is dual-booted with OSX and YDL 3.0. When I run the
software update in OSX and reboot I lose my boot loader... wth? I can boot
to OSX after that, but NOT YDL. I can get it back by re-installing, but
there has to be an easier way, right? I also can't seem to keep my clock
settings saved on either OS. They randomly change to whatever they see
fit. Not as imortant as the boot trouble, but would be nice to figure out.
Any help or links, etc are hightly appreciated!
