I'm not sure if you have worked out your problems, but I had a similar
issue.

The problem was in the settings of the /etc/molrc file. Note that the
order in which the Mac OS trys to boot from is dependant upon the order of
the 'blkdev' lines.

I had copied all files from the LinuxPPC 2000 CD to a partition for
installation (for some reason, the (defective?) CD wouldn't boot or be
installed from). With this came the mock System Folder to boot into Linux.
When I orded the blkdev lines wrong, it tried to boot that and i think
a few things melted inside my Mac. All's well now that i made sure which
partition i really wanted to boot from. I am booting from the System
Folder on the 10th partition, and my molrc file now looks like this:

blkdev: /dev/sda10 -rw
blkdev: /dev/sda6 -rw

I'm using Linux PPC 2000/kernel 2.2.15pre15 with MOL-0.9.41 on a PM
8500/120.

Hopefully sheddin' some insight,
Timm
