Then I use bootX to start up linux which resides on its own 2 gig hard drive. When launching MOL it sees a different OS 9 that I have placed on another 2 gig HFS drive. What do I need to unlock and how would I go about doing it?

Change the "ro" flag (read only) into "rw" (read write) at the line of /etc/molrc begining
with
"blkdev " and the name of your MacOS' startup partition for mol.
