Caveat -- I don't know the geography of this system, but I would do similar checks on any system with heat problems.

Next, put your hand near the hard drive to check for heat. You should be able to touch the drive and you should be able to touch the drive for longer than a few seconds. If you haven't already done so, I suggest you open up the case and verify that the source of the heat is your hard drive. Verify that your case fan is spinning and unobstructed. Do the same for the CPU fan.   

Finally, if your disk is churning, check how much swap (paging) space you have. You should have at least two times as much disk space as memory. Three would be even better.

I'm sure someone here has a better idea, but this should be a good place to start.
