I can heartily recommend LyX; I did my 300+-page PhD thesis in LyX,
which had lots of equations and EPS figures. It handled all beautifully,
including the use of a special style file, custom macros, and the like.

Admittedly, this was 5 years ago, but things can only have gotten
better :-).
