On mine, MOL was installed by default.  What do you see when you type 
"whereis startmol"? I get:

[clint@localhost]$ whereis startmol
startmol: /usr/bin/startmol /usr/share/man/man1/startmol.1.gz

The instructions for MOL installation are at maconlinux.org:

If you don't find any of the components in your YDL install, try going 
back to the CDs.
